The Cell Splitter is an amazing weapon. It operates by using a crystal that has only very recently been discovered by the Imperium of Man. When put in to the flux chamber a ray of light shoots through the crystal. Then the crystal emits a beam of energy that stops all atomic activity. At the same time another beam of light is projected through the crystal and another beam of energy is shot which paired with the other beam destroys all of the cell nuclii in the target. The result is almost total cellulor death. But the weapon is not fully effective. Sometimes it only causes massive cell damage.

The training necessary to wield this powerful weapon comes in a text which is presented to the Inquisitor at the same time he receives the weapon.
It sounds a little off in the fluff, why is a beam that ceases atomic activity combined with one that damages cells? The two are on radically different scales and technological complexity.
The atomic-stiller would mean (If my movie physics is correct) that the affected atoms have zero energy, they would be at absolute zero. Anything nearby would instantly freeze in the more conventional sense as the ambient temperatures 'even out'.
The second beam is simply some kind of light, amplified by the stimulated emission of radiation. The Imperium already has them, they call them Lasguns.
Rules seem fair though, just needs a little fluff-revision.
It seems to me your recreating a disintegration weapon. To destroy atoms on a sub atomic level, if so the power requirements would be off the scale and most likely would need a huge accelerator to generate the power. This would be a heavy weapon in my opinion, and not operate from a standard clip but require a single shot after a lengthy recharge cycle, it may require proper bracing, perhaps a huge articulated gyro-stabilized tri-pod or frame, with a targeting array.
It is my experience that the dark age of technology did create miniaturized components and devices but generally speaking much of it was like many of the things left over from that time gigantic, awe inspiring, and complex. However do as you wish you have a excellent idea and a very good start.
I would also suggest a large focal ring, with several calibrations, or settings. This could be vehicle mounted depending on the size, but most definitely a stationary weapon used from cover in a ambush scenario. It may also need some kind of complex computational cognitor designed to regulate power output for different materials, because you didn't just think players would use it on a flesh target did you? Shame... I know it's a "cell" splitter and not a atom splitter but it is working on the atoms which make up a cell.
